I just purchased a 2016 Rubicon Unlimited Hard Rock Edition

13k miles on it. Soccer mom owned it.

It has 1 year left on the factory basic warranty.

What should I be looking for issue wise?

Last Rubicon I owned was a 2004 TJ Rubicon....seems like i had at least one TSB covered under warranty the first year.

Dealer is offering an extended warranty but I told him no...never had one before and unless its something major I can handle the repairs myself.

You shouldn't have any problems. As for the Soccer Mom owned I always check up on top of the tranny and t-case for mud and dirt. Most of the time that's what doesn't get cleaned. I have a 2012 and haven't had any issues other than the Airbags and other miscellaneous recalls on it. Congrats on the purchase. The hard rocks are nice.

I have to wait on it to get here.

I bought it through a BMW dealership who found it @ a Porsche dealership where it was a trade-in from a Colorado dealership.

So I am making some assumptions about the soccer mom....but the likely-hood is high. Could have been a soccer dad of course.

I would have a dealer run the vin to make sure there are no outstanding TSBs. If so you should be good to go...

Make sure you get two original keys... or get the dealer to provide an additional programmed key.

My 2013 JKU has had two problems, one just out of warranty - a bad coil pack. Second was old battery (5 plus years) that was replaced but somehow the keys became deprogrammed and had to be reprogrammed.
JKs been a very reliable vehicle for me.

Recalls are something that the government mandates for the manufacture to do. TSB's are something that the manufacture has found and gives the information to the dealer to reduce warranty costs. Sometimes they include updated parts or controller software. Sometimes they will be for information only to describe a normal condition. TSB's must have the symptom reproduced for the dealer, then they will do them under the provisions of the warranty. So if you are off warranty then you will have to pay.
Aftermarket warranty contracts are sketchy at best. They are sold by a insurance company and we know what they are like to deal with. Jeep/FCA warranty's are actually really good if you understand what your coverage is. But they are a gamble that you'll have a claim to make them worthwhile. If you want to buy one remember that the purchase price is negotiable. Dealers usually end up making more selling the warranty then they do on the vehicle. Phone your local Jeep dealer and get them to give you a quote. They can do it over the phone.
They key issue is good advice. I have 3 with the remote. And I have one regular "grey" key that I have for emergency. I deal with boaters and snowmobilers that lose keys regularly. They get towed in for a cut and program. I always ask "Don't you want 2, the programing charge is the same?" Usually they get one and that's what got them in trouble in the first place.

My 2015 has had these issues... (all under 45k miles)

1. Lifters both sides (replaced under warranty)
2. Cylinder head leak (replaced under warranty)
3. Clutch died 20k miles (replaced under warranty)
4. Throwout bearing (replaced under warranty)
5. Battery died early (replaced on my dime)
6. Clutch slave cylinder (replaced on my dime)
